Many viruses create a new autorun.inf file for infected drives to run there executable files from autorun. However, antivirus software can kill the virus but they don’t delete the autorun file because it’s not a virus by itself. This is the way to delete autorun.inf and get rid of the problem.
Autorun.inf is a hidden and protected file by Windows Operating System, so first thing you have to go to Folder Options from Tools menu in My Computer:

After that goto view tab in folder options:

You have to make sure that the “Show hidden files and folder” radio button is selected and remove the checkbox from “hide protected operating system files (Recommended)”.
After you click OK or apply a warning message will appear:

Click on Yes and get back to My Computer.
Now go to the drive that you want to remove autorun.inf from it. Right click on the drive icon from my computer and click on Open. If that didn’t work and it showed you the “Open With” window

then click on Browse button and select “C:\%WindowsFolder%\Explorer.exe” to open the file with and click OK.
The drive should opened with Windows Explorer by now and you will be able to see autorun.inf. Delete the file and restart you computer and your problem is solved.

When i try to open my drive, it asks me for open with option. In the above open with window, where its shown File : Autorun.inf, in my system it appears like File : C:\. When i say open with Explorer.exe, it opens the drive in Explorer, but i cant see Autorun.inf file. I see my normal contents. now what to do in such a case???
That’s because autorun.inf is hidden and protected by MS Windows. Try step 1 and 2 and if there’s an autorun.info in your drive it will be shown. You also try to download RRT from the downloads’ section and it will remove the autorun for you.
I followed the 1st 2 steps. I saw the Autorun file for E: drive. I deleted it n restarted my system. But after that when i tried to open E drive by double click, it opened the “Search results” window. When i tried to open it by right click, it was successful. but i observed that after right click, the first option present was “Search”. Actually is was supposed to be open followed by explore n so on. but it was search option at the top of the list. so even after deleting the Autorun file, i am not able to open the drive by double click directly. if i want to open it, i need to go through right click then open or explore. what to do now???
[Note: I tried it for E drive only. But as it was not working fine i didn't proceed with the other drives]
Download RRT from this link http://www.ghiath.com/files/util/RRT.exe and see if it does return your registry keys to the original values. Otherwise, you have to check your registry. I suggest that you look under this hive and check the policies underneath it HKCU\Software\Microsoft\Windows\CurrentVersion\Policies\Explorer

i have same issues with my pc right now. This happened a month ago, then I installed windows sp3 and it disappeared.
I now uninstalled sp3 to be able to use a vista theme since there is no patch for uxtheme in sp3 and the problem returned. I will try your solution. Thanks

Thanks for useful solution. My drive C, D and E were all infected by the sys.exe virus. I can’t open directly with left click but it solved after I follow your steps to remove the autorun.inf. Now my pc can run like normal.
when i try to open any drive with the left mouse click there’s message appear tell me that the sys.exe file is missing and i can’t find the way to fix this problem… and i didn’t find the ” hide protected operating system file” in my folder option to try to clear the virus manually .. if there any thing that i can do to deal with this problem..?>>
Yes, you can use RRT which is available in the downloads tab. RRT will show the hidden files in your hard drive and then you can follow the instructions on this page.
